Ukiyo-e frequently incorporate genji-mon or Genji crests that would signify some connection with the Genji monogatari. See the first topic on my page:

Other tip-offs include prints and series titles that allude to Genji in one way or another.

Yet another method is to familiarize yourself with Murasaki Shikibu's novel (it's available in translation) and then match the scenes depicted in ukiyo-e with those in the novel. This is sometimes difficult, however, when ukiyo-e compositions make only veiled references to the original, or when the designs drop all pretense of accuracy and use the Genji allusions merely as a way of associating present-day figures or events with the classical past.
